Can different molecular testing, like on infectious diseases and on neoplastic diseases, be done on the same real-time PCR machine, regarding safety issues? Thank you very much

If I have 2 mixed bacteria samples, I want to ESTIMATE if the major component of the two samples are the same or similar without knowing the detail information of what those components are, such as genus or species. I know PCR-DGGE method is a excellent way to do so. However, I wonder if any other methods can be used for this purpose, too.
